Actually, the Salemites found out when the autopsy was done and it noted the body had never given birth (Marlena had DJ Craig, who died as an infant a few years earlier). They realized it was Samantha and not Marlena.

Marlena had gone to the gatehouse for a few days under the stress of being stalked. Don Craig was so distraught over Marlena's death, that he went to the gatehouse to grieve, before the autopsy was completed (they were divorced by this time, but remained friends). He found her there and couldn't understand what had happened. He told her he saw her dead body. Then the truth dawned on Marlena, that it was Samantha, and she broke down, devastated over the loss of her twin.
