No, Stefano didn't know about or help EJ with the kidnapping, and he was as hurt by it as anyone, but later, he did keep quiet about it and make it possible for EJ to suck Sami and the kids into his web. Not that I would have expected Stefano to do otherwise at that point. His interest was in not losing access to his grandchildren.
